The one that's been getting me the most lately that has absolutely no relation to my life:
1000 Oceans - Tori Amos
The "Cat's in the Cradle" remake by Ugly Kid Joe really gets me because of its relationship with my life. My father used to listen to the original, identify with it and say "I hope my son never feels like this." I listen to the remake, identify with it, and say "I hope my son never feels like this", and know at the same time, I'm my father's son, and if I have a son, I'm going to end up doing exactly the same thing.
Some honorable mentions:
Famous Blue Raincoat - Jennifer Warnes or Tori Amos
Time in a Bottle - Jim Croce
A Picture of Me (Without You) - Lorrie Morgan
Tell Lorrie I Love Her - Keith Whitley
Stevie Ray Vaughn - The Sky is Crying
Freebird - Lynyrd Skynyrd
To the person who wondered why you'd ever want to listen to a sad song, I ask why would you ever want to watch a sad movie? Personally, I like experiencing any form of art that can move me to any powerful emotion -- and sadness is one of the most powerful. And sometimes, you don't want to be cheered up, you just want to drown your sorrows in the bottom of a tall glass, and some of this music is the best thing for that. Give me enough time, and I'll compile you a list of songs that'll rip your heart out and make you feel good about it.

Porcupine Tree - Collapse the light into earth.
Here's a snippet :
I won't shiver in the cold
I won't let the shadows take their toll
I won't cover my head in the dark
And I won't forget you when we part
Collapse the Light Into Earth
I won't heal given time
I won't try to change your mind
I won't feel better in the cold light of day
But I wouldn't stop you if you wanted to stay
Collapse the Light Into Earth

More .. how could I forget these beautiful, emotional songs ..
"Through the Eyes of Love" - Melissa Manchester
1980 Academy Awards Nomination for Best Song (from Ice Castles). A very sweet melody, with or without the lyrics.
"The Power of the Dreams" - Celine Dion
Again. I'm a fans of Dion. Performed at the Atlanta Olympic 1996 .. such a dream.
"Sing Me Your Song Again, Daddy" - Cherie Gil / Jose Mari Chan
When my father walked my sister down the aisle to receive her wedding ceremony, this song brought tears to my mom and the guests. I couldn't tell how my dad was feeling at that time, cause I was walking in front of them as the maid of honour. I couldn't look behind my back .. and I was too busy holding back my tears.
Sing me your song again, Daddy, sing me a happy verse
Teach me those clever rhymes you sang as you carried me on your shoulders
Sing me that hymn that you so loudly sang in church with Mom
Sing it again to me and fill me with all your words of wisdom
Comforting words of love when I would get home from school in tears
Somehow your songs have stayed within me down through all the years
Once when my younger heart was broken, your shoulder was there to cry on
Sing me those songs I know will linger long after you have gone
I am standing at the threshold of a chapter in my life
I am asking for your blessing as I'm about to be the wife
Of a man I know who loves me, and I'm proud to be his bride
Dad, the time has come for me to leave your side
So, sing me your song again, Daddy, sing me a lullaby
Wrap me inside your arms, Daddy, though this is not goodbye
Your songs will live forever in my heart when times get rough
The ones I'll most remember are your songs of love
*sniff*

Not heard it for a long time but i remember one of the lyrics of Paul Carrack being reminded of his late father in the 'Echoes of my newborn babies tears' which always 'moves' me.
Another one that 'moves' me and has beautiful lyrics is
Don McClean - Vincent

I hope someday you'll have a beautiful life
I know you'll be a star
In somebody else's sky, why
Why, wwwhhhyyyyy
Can't it be
Can't it be in Miiiinnnneeee!!
Miiinnnneee...
But the best is those few performances (including MTV unplugged) where after that, he adds the:
We...
We belong...
We belong together, together
We
We belong
Together
It's probably not even in my top ten PJ songs, but man it can still get me.

Another vote for "The Living Years" by Mike & The Mechanics. Heartbreaking song about not reconciling with a parent before he/she dies.
