Don't really know if you're going more for "little-known gems", "movies you like that aren't so well regarded", or "movies you give 4 or 5 stars that don't typically get that". I've included a little from all three categories.

I Heard the Owl Call My Name
Curse of Crom
The Quake
Zu Warriors from the Magic Mountain
Memoirs of an Invisible Man
(not really a favorite, per se, I just think it's not bad like everyone else says)
Fast Color
Porco Rosso (often forgotten in the Miyazaki filmography)
The Dark Knight Rises (I consider it nearly as good as the previous film)
Sorry to Bother You
The Flavor of Green Tea Over Rice
If Beale Street Could Talk
Dawn of the Dead

It was on the low end of the popularity when I sorted my Letterboxd entries that way, so I included it as a "lesser-seen gem". You're right though, most people do love it if they buy into the more fantastical elements.

The Book of Life (2014) - I think this has been overshadowed a bit by Pixar's Coco, which came out a couple of years later. They're both great, but I like this one a little more.

The Purple Plain (1954) - This has the most emotionally-satisfying ending of any film that I've ever seen.

The Party (1968) - I don't understand how this film hasn't been acknowledged as a comedy classic by now.

House of Dark Shadows (1970) - Moody, bloody, and genuinely frightening, it's hands-down my favorite vampire film (and you don't have to have seen the TV show to enjoy it).

Near Dark seems to always get overlooked because of the popularity of The Lost Boys, but I feel it's the much better film.

Eyes Wide Shut slowly moved up to rest among the favorites of my Kubrick list.

Sorry to Bother You is the best satire I've seen from the 2010s. I don't think it sticks the landing, but I appreciate it.
Zu: Warriors from the Magic Mountain is a fine genre movie. I've watched it several times. I haven't seen the 2001 remake.

Remo Williams: The Adventure Begins - Best 80's action flick no one talks about

Twice Upon a Time is one of my favorite movies of ALL time. It’s so weird and funny. I got the VHS of it relatively recently because it was the only way to see it.

Knight and Day is some peak Cruise and a fun watch.

The Accountant is a fantastic action movie and has great performances from everyone involved. I put this one on in the background a lot.

Bring It On is one of the most quotable comedies of the last 25 years.

I just watched The Accountant the other night on Prime. It’s a fantastic movie.

Another action movie that never seems to get any appreciation is The Peacemaker with George Clooney and Nicole Kidman. I always tend to mention it in threads like this. Probably in my top 5 action movies of all-time and never seems to get any love.

I LOVE The Peacemaker. It has one of my favorite things in an action movie ever. After a car chase, Clooney stops his car, walks up to the crashed car of the bad guys, shoots them point blank and walks away. That should happen in every movie and this is the only one where I’ve ever seen it.

Man, I hated that movie I remember leaving the cinema thinking "This guy must see every script in Hollywood, an he picked that one?".

But speaking of underrated Cruise films, I really enjoyed Ron Howard's Far and Away. Even if Cruise can't really pull off playing an immigrant, it's still a very fun movie.
Bring It On is one of the most quotable comedies of the last 25 years.
Can any movie with SIX sequels currently for sale on VUDU really be called under-appreciated?
