The comic storyarc that animated movie was based upon was pure shit. The animated movie was a huge improvement, but still lacking in some areas. Maybe the third time will be the charm and the next one will be great.

Bryan Cranston Would Have Gladly Played Lex Luthor, If Anybody Had Asked
Last year we repeated a rumor about Bryan Cranston playing Lex Luthor in Batman vs. Superman. There was even a well-crafted mashup trailer re-casting Heisenberg as Luthor. The internet seemed fully on board with Breaking Bad 2: Lex Luthor Boogaloo. But now Bryan Cranston says he was never approached about playing the role, but he wishes he had been.
Bryan Cranston told Howard Stern (via Digital Spy), “I was not involved in [Batman vs. Superman] whatsoever. Oh, oh, I would have welcomed it. […] In the minds of fans, it’s true. In the minds of the hierarchy of Warner Brothers, it’s not true.”
This isn’t entirely surprising. A month after the rumor started, Cranston denied the casting in an interview with The Boston Globe. He’ll be bringing the gravitas to Godzilla instead. As for the shady, clickbaiting website which originally started the rumor? An astute assessment of them was posted by The Shiznit under the headline “Writer of Lex Luthor casting rumour blows goats, says anonymous source“.

It's possible they didn't want Cranston in Superman because they're planning on using him for more Godzilla movies (also being produced by Warners). That's just speculation, of course.

No, they just went in a different direction with Lex Luthor. He was never considered. Jesse Eisenberg and Bryan Cranston are not interchangeable.

This was going to be my comment. I'm sure the character has always been conceived as younger. Since Michael B. Jordan was not available, they went with their second choice.

Not that I have a ton of faith in Zack Snyder's projects (although I genuinely liked MoS), I'm very interested in seeing where they're going with this new take.

I like the casting for the most part, though I think they could have been more creative with Wayne - but I don't think Affleck is a bad choice.

As I said earlier, I think they're going for Zuckerberg Redux with Luthor. Maybe not a bad idea, but casting Eisenberg is a little too much "on the nose". I felt similarly about Ed Harris in Gravity.

They clearly didn't want to cast Cranston, even though he made a ton of sense and would have done a much better job than Eisenberg. WB definitely wanted this Lex to be a Mark Zuckerberg clone.
